You are correct in some ways – if you are not careful and put pressure on
the side of the piston rather than the center you could scratch the bore of
the cylinder. You should always push the piston in square, but simply using
pads you could still put pressure on one side and damage the bore. In
general though I agree with you.
You depressing the pistons back into the caliper that way you will end up
having caliper problems . Caliper pistons might start binding inside the
bore of the caliper . You should always lay the brake pad across the
pistons and that will give then even pressure when you depress them
