I also have a 5-speed 2004 Kia Rio. I remember seeing sparks on the ignition coil. I changed it and my car gets better gas mileage. Now it’s time to change the water pump.
Thanks for the input guys but I found it and it wasn’t a loose coil connector. The spark was coming from the isolated pulley and jumping to the grounded pulley on the crankshaft. Also known as a Van de Graaf situation, my belt was accumulating static electricity that would build up to a point and discharge.
I replaced the belt and solved the problem.
TL;DR replaced belt.
Take off the heat cover of the motor than you will be able to see the spark plug wires and ignition coil get a squirt bottle with watter and spray the spark plug wires and ignition coil and you will see where the spark is coming from most likely is your ignition coil

Lose coil conector
