disassembled it again.It was the the rubber guide. as was mentioned by some people in forums as well. It fits to the front lower side of the travel path of the glass. it made it better but its a poor design.
Just Googled and Found that the problem I have to be common with all Altimas. Some say u have to live with it and some say there is a loose Rubber Grommet or something. So if Any one has a solution or definitive answer to this problem. Please reply. Thanks.

Hey Frogman very Nice Video….I had the same problem and same screw exact same as that I did it a hurry and May be missed Something while tightening. Cz it Rattles when the window is down and I close the door. The glass is loose I can move it with my hand. Will Diassemble it again Tomorrow. See what that is.
