I have no idea WHY Ford 8.8 pinion flanges are drilled for 2 of the exact same driveshaft yoke patterns, but I like it. Saved me a bunch of time on this used rear end where someone has cut the old bolts off flush with the flange.

Since it's a rotating item it may be out of balance if you do not remove the old bolts carefully

@BradleyPickersgill says:

The other bolt holes are for clocking the u joints. The factory clocks them to prevent binding and viberation. Youl have to look up the procedure or you will get that vibration.

Plan on replacing the clutch packs. Mostblikely, they are worn to the point where it will operate like an open diff.

@ghostfox3560 says:

So… Good news is… You can drill the threads out too. And use thru bolts to have all 8 holes for easy extended life of that flange. Another good thing… You have a rear diff that you can save, rebuild and have the next one you replace the currently "new to the truck" rear axle.

Why you getting them bolts out? You might as well pull that pinion yoke and put a seal in it kind of looks like it's headed down the same road. George did

@SnareX says:

How high were you when you started drilling?

@aland7236 says:

Is the flange on the old n busted, well busted too I guess? Swap it over to the donor, could probably use a fresh seal anyway.

If you don't want extra vibration, drill out the old bolts

I was able to rebuild an 8.8 from my camp truck out in the woods, 200 miles from my toolbox. But fortunately I did not have to replace the pinion bearing.

That will change the balance an run out on the driveline !

@adammosher1115 says:

I had one that snapped the bolts off a I just got new bolts turned it popped in the new bolts and made it home bonus the old bolts fell out on the way home

Pinion bearings are easy to change, way easier than the hell you're going through.
